I know that people who have a canon character cannot have another character who is a head of any department of any organization, but what about simply a higher-up, like a second- or third-in-command of, you know, Dept. of Insert-Name-of-Department-Here? Would that be alright?

Well that would strongly depend on whoever has the head at the time. For example if you want to be an assistant to the Head of Drug Dealers in Izan you would have to consult that with Squeeji, since she's the one that knows her character and if she would be alright with an assistant, in that case if she says "Your character can't be an ass or else Lou would claw his/her throat out" then guess what? I strongly doubt your character could be an ass.
Anyway, as for your original question, then yes, if you have a canon you can have another assistant however it would be kind of stupid if you had the head of one branch and in that same branch have their assistant. Hopefully that makes sense.
In case there is no head then, I guess, after having the permission of the mods you could just go ahead and make him/her, however they will be out of a job until the head is made, since they wouldn't be receiving orders or whatnot.
Just keep in mind that you're going to have to consult that with whatever head the assistant would work for.
As for a higher up in any other organization AKA, leader of a pharmaceutical corporation or some high rank in an army, etc, then that would be completely fine. Just remember in case you have a head in any of the existing groups you couldn't make your higher-up leader of a coven, gang or pack.

Well, I didn't really mean an assistant, per se. I mean just the next in rank; that is to say, a colonel to their general -- still quite a bit of authority, but they answer to the Head of their department (it's not a perfect metaphor because there are five different rankings of general, but you get the idea). Am I making any sense? Mreh, probably not.

I understood what you meant, but since the names would depend I just settled for assistant, but still the same would apply, you're going to have to consult it with the head. ^^
